Are you talking about the manga when Kakashi's face is looking shocked and he says "SENSEI?!" I think thats a fake... and isn't Yondaime dead, or could that just be some illusion jutsu...

what yondaime could have done was make a kage bunshin of himself like sandaime did when he sealed the sho and nindaime hokages in that battle with orochimaru... and all his good could have been in the bunshin that was sacrificed- hence leaving only the evil inside of him and creating akatsuki

btw, is it known when akatsuki was established?
