Perhaps he meant, 'destroy Kohona' as in the higher-ups. They are considered the heart of Kohona after all. Losing them could result in the 'destruction of Kohona'.

Because there is one of him, and hundreds of villagers.
And he can't control the Kyuubi anymore, since it is inside of Naruto.
